Can't help re bus price, but I have just done Zagreb to Sarajevo by train (Jan, 2012). It cost 42.60 Euros one way. Optional seat reservation adds a little more (paid 10 Franc in Zurich to book seats, but even so, other passengers ignored the reservation - you have to rely on their goodwill or a strong conductor).
